I have found some orphan records in the prductvariant and productvariantgroup tables. Is it ok to delete thes records direct in sql or is it better to to this with the "d" options in import upload.

I suggest you just delete using the Import action. You should not have any orphan variants since there is a foreign key tied to a product (unbreakable).
